I really like this question. I did a bit of number crunching on the complete dataset of Inducks to have a better idea. Obviously it is only about co-starring of characters not actual interaction (since two characters featured in the same story may well never interact),
For the time being I limited myself to the duck universe. I took the characters that appeared at least 150 times with Donald and manually removed the one which were part of a too specific universe (PKNA, Double Duck, Chip & Dale).
By ranking characters that never appeared together with their combined number of stories I mainly got: Grandpa Beagle (1947 stories) with Hazel (682 stories). Lusky (the acolyte of Rockerduck in the italian stories: 1260 stories) with Madam Mim (1194 stories), Toby Dick (811 stories), Hazel (682 stories) and Jones. April May and June (1232 stories) with Anacleto (the italian Jones: 266 stories) Moe (1160 stories) with Goldie (432 stories).
Of course some of the interactions could have really happened and been missed by the indexation.
The real surprising part is rather that there is very little missed links in the core cast of the Duck world, as if writers already tried every possible combination (for instance Moe did interact with Magica in… 58 stories).
