I agree about Toon Town and Roger Rabbit. I really didn't like how the rabbit was characterized, he was annoying and there was too much emphasis on "cartoon logic" and cartoons being inherently zany and wild. It also bugs me when people refer to cartoon characters as "toons".
I also really couldn't get behind Gyro in the new series. His introduction was disorienting. I also don't really like Scrooge in DT17, even though the series as a whole has grown on me. The emphasis on him being super super good at everything and great at adventures is weird IMO. I also don't really like him having a strong Scottish accent or saying things like "curse me kilts", because he's spent the majority of his life in America and it doesn't really sound like his voice in my head when I read the comics.
I don't really like Don Rosa's characterization of Scrooge either. I do have a soft spot for the dramatic melancholy of Life and Times, but his synthesis of Barks comes off as clumsy and the theatrics are overblown. There is again, a lot of focus on Scrooge being super strong and good at everything, which just does not make for a really good character.
I know there are definitely more but I can't think of any right now, haha. I find myself getting mad about misrepresentations all the time. My friends sometimes say that I'm "into Ducktales" or refer to all duck media as "Ducktales", that definitely irks me.
