I have come across some stories Gyro does not know Donald is Duck Avenger. Is that ignorance on the creators' part? Did they just decide to retcon? Or is there some well known story where that knowledge is erased from Gyro's memory?
As established in the second-ever Duck Avenger story, Gyro takes a roofie-like concoction to make himself forget what he knows. And I guess it's "canon" that it stays that way?

If it's only the second ever story, what about the other stories (after the first one) where Gyro knows Donald is Duck Avenger? Can we say there are two universes... -One where Gyro regains his memory -One where he doesn't

Modern stories are wildly inconsistent on whether or not the Amnesia Toffy is still canon. The Mad Ducktor stories use it as a plot point, but there are plenty of stories to the contrary. My headcanon is that in the modern day: 1) Gyro only takes the toffy every so often rather than strictly every time he helps the Avenger, thus the stories where Donald just springs on Gyro about DA stuff with no explanation; and 2) Gyro developped an antidote that restores the lost memories, which Donald gives him every time he has to relearn the DA secret — hence why Gyro acts like an old friend around the Duck Avenger.
In Patrick Galliano's 1980s stories, the nephews are aware that Donald is Paperinik (but Donald is unaware that the nephews know). One example is inducks.org/story.php?c=F+JM+86232

Yeah, but those stories, at least the ones I've read, tend to portray the Duck Avenger as a klutz and an idiot who only succeeds thanks to HD&L helping him without his knowledge.
I actually was introduced to the Duck Avenger through stories where Gyro knew his identity and was consistently his partner and confidante... so when I read the story where Gyro first fixes up 313 with all the various gadgets, and the takes the Amnesia Toffee to forget that he ever did so, I was all "huh. Guess Donald must have told him again later."

Something like Inspector Gadget?
Not too far off, actually, except with less malfunctioning gadgets.
