In many stories, Beagle Boys and Scrooge McDuck are part of the plot. So, Mousetown or Duckburg? One could wonder whether, with his super speed, Goofy can travel from one city to another, but such a thing does not seem to be implied. Considering Mickey is never a part of Super Goofy stories (that i know of), i have a different explanation: Goofy moved to Duckburg soon before or soon after discovering the super peanuts.

I'm going by the Italian tradition that Duckburg and Mouseton are separate but closely neighboring cities, such that going from one to the other is no longer than going from one Duckburg neighborhood to another.

They are TWIN cities, such as Minneapolis-St. Paul, Dallas-Fort Worth, Fort William-Port Arthur (Now Thunder Bay)? I don't feel that Mouseville should be so close to Duckburg. I have placed Mouseville near the eastern border of the State of Calisota. It should take 1.5 hours to fly there on an airplane, and 4 hours to drive there by car. Super Goofy could fly there on his own. He could take a regional bus or train there, as well, but NOT local transit (not a city bus, nor tram, nor underground train.

The "twin cities of Duckburg and Moseton" idea seems to have been introduced into American comics when Scarpa's stories were translated into English and published by Gemstone (correct me if I'm wrong). I don't like it, either, but I'd go one step further: in my headcanon, Mouseton isn't even in Calisota. Gottfredson's work often alluded to Mickey being "from the East"; so for me, Mouseton is somewhere on the East coast. I like the sound of "Mouseton, Pennecticut". Stories where the Ducks and Mice interact, and where Goofy is a superhero, lay outside my headcanon, so I don't bother too much about whether they occur in Duckburg or Mouseton (yes, I'm an extreme splitter on the lumper vs splitter Disney comics scale).

Yes. To me, there is no Mouseton, as that didn't exist when I was young, and Gottfredson used "Mouseville".
Apart from the Supergoof stories there's also the Phantom Blot stories that started roughly at the same time and merrily combine mice and ducks. Also, in the Daisy and Donald series from the 1970s you have Clarabelle and Horace turning up as the couple's best friends every so often.
